This turned out to be true, but having booted my PC after a power cut the other day, this has stopped being true. The taskbar button just won't go away — it just sits there for days on end. Very bad idea :-P Config held in %appdata% (as used currently for gestures and strokes) is so much easier to back up, restore, and move from one PC to another or use with folder redirection of %appdata%. It's not in fact possible to start StrokeIt minimised as the window isn't minimisable. The window just opens as normal.
